Brisbane - Archives Fine Books (along Charlotte Street).
Not a music shop per se, but a big second hand bookstore with a respectable collection of used music scores.

Many antique shops in quaint little towns do carry small collections of second hand scores in Australia. Have bought scores from the antiques shops in Hahnsdorf, Port Fairy, Katoomba, etc.
Mr Pickwick Fine Books in Katoomba (Blue Mountains in NSW) carry a respectable collection.
